I am confused because in every league that i have played in the refs mark the line of scrimmage by where the ball is placed but last night they said that was wrong and they mark it by where your flags are. For example, if im running for the endzone and someone pulls my flag on the 1 yard line but before they pull my flag i hold the ball out over the goal line. Every league that i know of that would be a touchdown cause the ball is over the goal line but in this league it wouldn`t be because my flag got pulled on the 1 yard line. Is this correct and if so why is it that way?

from what i know - its all about where your flags are, not the ball.

The spot is where the flag was grabbed not the ball position.

So, "Rules", in a goal line instance, is the referee correct in spotting the ball at the one if the flag is pulled there- even though the ball and ball carrier are in the end zone? That doesnt make football sense, but that happened to us twice last night.

Yes that is correct - it is where the flag is pulled. If you check all the rule books (I believe links are on the site) it will say the same thing. They pretty much follow state and national rules on that one.
